I'm planning a 2 week train excursion in the North-East USA. I'm looking to travel from Washington to Boston and all cities in between. I want to ride as many commuter systems as possible (MARC, SEPTA, NJTransit, MBTA, Metro-North) and make up any gaps between time on Amtrak. Should be fun.

If you're taking Amtrak, be ready to pay through the nose and to be late. Metro-North and NJ Transit have more frequent service than GO, but... ah, forget it. If that's your idea of fun, have a great time.

The scenery of North Jersey looks truly spectacular from the train, in a dystopian sorta way.
 
I think htere's some kind of North-East rail pass that you might want to look into.

Back in 1998 a friend and I spent a month riding VIA and Amtrak all over the continent with the North America Rail Pass. It was a great way to see the two countries, and yes, like Citywriter says, plan in extra time for delays.
