    I believe you're doing this correctly. I don't think you're supposed to tap on/off at Union for a train only trip, even if switching GO trains at Union. Once at the beginning of your trip (e.g., Mimico GO) and again at the end of your trip (e.g., Bloor GO). This is how I've always done it.
